I haven’t found anything in the wiki manual. When using auto container allocation for specimen, can you limit certain containers (racks) for specimens from specific collection sites? For example one repository protocol with at least 3 collection sites. All under same CP in system and we want to make sure specimen from each site are auto allocated to certain racks in the freezers.

You can limit containers for specimens from specific collection sites(visit site) while using auto container allocation for samples. Advanced container auto allocation is done via JSON configuration.
For example, Create a ‘G1_Rack’ container type that will be used as container type for specific racks used by site1, and ‘G2_Rack’ container type that will be used as container type for specific racks used by site2 and so on. In JSON, you can then add a (criteria) condition based on the collection site to use specific rack types. You can refer sample code JSON-1 in the 'Advanced container auto-allocation’.
